so you have an actual 4th axis that is referenced by the controller as the A axis and NOT swapping plugs to run the rotary off the Y axis, right?
something is loose such that when pushing against the cutting forces it flexes one way then after a bit it overcomes the cutting forces and cuts...
so what have you got, and how it is all connected?
have you got the rotary connected to the Y axis on the Blackbox? soudns like you have X connected instead.
that is backlash, either X or Y is flexing for a bit until it 'catches up'.
what actual controller are you using, sounds like it is not GRBL based
